Crate training & peeing issues

I've got an approx 12 week old rescue puppy (thats why the age is an approximate) who is doing quite well in adjusting to life in my home. He's healthy, sweet, playful, we've started training, he understands to use his pee pad (usually) and he's going potty in my backyard (supervised).

The biggest issue is crate training. He likes his crate & sees it as "his space". He hides his toys in there, he chills in there, as I write this he's in there now chillaxing. But if he's not thoroughly exhausted or if its not his idea to go in there, he'll have a fit and at some point pee in his crate. Doesn't matter if we just came in from going potty. I've enzymatically cleaned/washed his crate and bed countless times. His crate is appropriately sized.

Today's tantrum came after having a meal, playing, being carried on a walk, going potty 3 or 4 times and playing one more time.

Is this just essentially a baby having a tantrum? We're only talking about him being in there for 30mins to 2 hours a day, and this was working up to it. The crate is in the kitchen and we started off with the crate door open & me in the kitchen with him, then the crate door closed and me in the room, then me walking in and out of the kitchen. This was a very slow ramp up. He's not expected to sleep in the crate overnight.

My dogs sleep with me, so he won't be in the crate overnight. But they don't have free range of the house when I leave the house, so he does need to get used to his crate just so I can run errands, go to appointments etc. I really need him to stop peeing. I think he's doing it in the midst of his tantrums vs purposely peeing.
